To have the ball in the net means that the ball has crossed the line and gone into the goal...but will not stand (or be allowed), so after this phrase you would expect to see the reason why the goal was disallowed (In your example, the reason was offside).
I am not sure that you would be able to say that the player had the ball in the net and the goal was allowed so there is always a negative connotation linked with it.
